Default document directories looks like:
/Project/etc
Does it mean that documents from the all projects going to the same directory or this mean that directory will be created for each project separately (with the project name)?

All projects go to the same directory.
But users only see documents from projects they are able to see (depending on rights).
If you please, you can define the structure you want, one for each project.
