what is the recommended folder permissions for projeqtor? currently it is set to 777 recursively but i do not think that is correct as it permits security issues...

Advise is 755, and make sure owner is php user (apache on red-hat/centos, www-data on debian/ubuntu)

Also I believe we had tried this setting in the past, but when clients replied to emails, it did not register directly as a note in the ticket anymore, so I put it back to 777.. Any idea what could be wrong?
As long as I can remember, there is no direct link between replies to email and access to folders.
What can happen is that incorrect acces rights stops the CRON process.
Check CRON execution in admin page. Stop it. Restart it.
If it runs correctly, you won't have issues
