I cannot answer to you with so little information cause I do not understand what you are doing.
But remember : Projeqtor is not a tool to draw nice plannings as wished. It calculates them depending on constraints and workload. The result showed is good or bad. Your work as Project Manager starts from that. Please explain or send attached files with pics.

Well, attached is another example.
I set the duration for a given task to 3 days, and set some workload (2h each). When click on calculator, it adjust the task duration to one day, maybe because the tool consider that resources are at 100% capacity so the duration is shorten to 1 day.
Is this the correct assomption ?

ProjeQtOr is software that is primarily based on effort if nothing indicates otherwise.

The validated dates are the dates that you want to respect but, except in exceptional cases, they have no impact on the planning.
 
The planned dates are those calculated by the software according to all the constraints that you give it : dependencies, priority, FTE of the resource, calendar, absences, periods, rate, planning mode, etc.

The values ​​that you enter in the validated dates are only there to compare with the planned dates to identify any deviation or differences.

So when you enter 70 days in the "validated", the software tells you that with the data you gave it, this date is not possible to keep, it therefore turns red and plans the best while respecting the workload.

You have a lot of levers in ProjeQtOr to save time on projects, it's up to you to determine what to modify within the constraints of your project.

if A) Only data written on valided : It keeps that to start to planify : so : expected ( valided) = planified  = nice draws = nice Gantt  = No forecasts

if B ) Data are written on validated but workload is given too ( assigned work) : it calculates and planify the workload, then you have to compare the result beetween valided ( expected) and calculated ( the reality's coming based on effort)

if C) Data is given only on workload ( effort) : it calcules the reality coming but you compare this result to nothing.

Once activites are listed and sequenced, planning an activity is partially based on calculation (activity resource requirements, resource calendars, amount of work, etc...), but also involve others factors like exper judgment, analogous estimating or previous experience. 
For example, for a given task, let's say a firewall rule setup, the workload will be only 0,5d, but the duration will be 10 day due to external factors. Thoses external factors may be diverses and variable over time (process, incident, ..). 
Other example is when you don't have full time resource -- many IT projects operate with matrix organization. You even don't have a fixed rate resource assignement, and it will perform the assigned task based on his team priority (incident generaly take precedence for example).

The tool can calculate planning based on ultiples factors as you listed, this is very helpfull. But it is alway up to the project manager to monitor and adjust workload and duration, based on real, environnemental factor and experience. 
Tis has nothing related to "wish" or "nice gantt". This is related to real project management. 

So, is there a possibilité to manually take control of this two key elements (workload and duration), letting the tool to calcultae dates, capacity planning, alerting, etc -- everything Projeqtor do very well.

You can impact the planning by playing with the different planning modes.respecting constraints you gave.
In your case :
you can smooth the load between two dates: the planning will not necessarily be correct from day to day but it will respect your wishes.
You can use the fixed duration even if the follow-up with the work done on it for the planification is not very judicious (we cannot steer an activity at the same time by the load and by the duration if it is not by adjusting one to the other manually)
you can use the manual schedule by half day

Incidents are registered by tickets . Tickets can be linked to a "planning activity" dedicated for their resolution.
